That is nonsense. AE respects the spatial depth is correct at any time. However, certain Effects, Adjustment Layers, Adjustment Lights, 2D zero-objects, Photoshop Layer Styles and some other minor things to change the rendering order, because they turn on the flat 2D computed the buffer levels. This is fully intended and has synonymous seienn sense, you just need to work properly and there is apparently exactly your problem: you work with 3D levels, as if they were still 2D.
