I would work with the material as possible natively. If you all need to be interlaced, but for some reason, then it must be the entire source material once again changed.
To VirtualDub: Yes, there are some good filter for VirtualDub, but they are not nearly as good as the filter of Avisynth. Avisynth is better suited for deinterlacing.
I usually deinterlace my videos. after the cut and then using Avisynth and synonymous with the tdeint (;) filter.
